Narrative:

Navigation error: on ground first officer inserted the route. Runway 25R SJN3.sjn abq J18 drawl J18 jot as filed. Then first officer inserted the winds off the flight plan for each point on the route. The captain checked the route with the pre departure clearance clearance: SJN3.sjn abq J18...af then checked the rest of the route with the clearance part of the release first officer fuel check at abq. After abq the next fix should have been fti. Fti was on the paper flight plan as being part of J18; but was not on flight plan page in the mcdu; abq J18 drawl. We bypassed fti north about 6 mi; when we should have been flying to fti on J18. Fti was not inserted with J18; or it dropped out; or we missed it; but both of us remember checking abq J18 to jot. Could use the flight plan portion with each point on the flight plan to check the route. Instead of using the clearance portion of the flight plan. One problem is the new flight plans do not list all the intxns on the route that are pulled from the database on a jet route. By using the flight plan portion of the release and the navigation data there can be considerable confusion with missing points along the route. The old flight planning system did have them all and the navigation data and flight plan portion always matched. Clearance portion had abq J18 drawl J18 jot. Why not have abq J18 jot. When putting in the flight plan portion in the mcdu most pilots insert the jet rtes and points off the clearance portion exactly as written. If we had inserted abq J18 jot; this may have strung the whole J18 correctly instead of inserting J18 twice with intermittent point drawl.

INSTEAD OF USING THE CLRNC PORTION OF THE FLT PLAN. ONE PROB IS THE NEW FLT PLANS DO NOT LIST ALL THE INTXNS ON THE RTE THAT ARE PULLED FROM THE DATABASE ON A JET RTE. BY USING THE FLT PLAN PORTION OF THE RELEASE AND THE NAV DATA THERE CAN BE CONSIDERABLE CONFUSION WITH MISSING POINTS ALONG THE RTE. THE OLD FLT PLANNING SYS DID HAVE THEM ALL AND THE NAV DATA AND FLT PLAN PORTION ALWAYS MATCHED. CLRNC PORTION HAD ABQ J18 DRAWL J18 JOT. WHY NOT HAVE ABQ J18 JOT. WHEN PUTTING IN THE FLT PLAN PORTION IN THE MCDU MOST PLTS INSERT THE JET RTES AND POINTS OFF THE CLRNC PORTION EXACTLY AS WRITTEN. IF WE HAD INSERTED ABQ J18 JOT; THIS MAY HAVE STRUNG THE WHOLE J18 CORRECTLY INSTEAD OF INSERTING J18 TWICE WITH INTERMITTENT POINT DRAWL.
