Narrative:

Early in the morning, myself, a first officer and an observer pilot left the west ramp at yip. Our clearance was taxi to runway 23R via north on the ramp and runway 9L. This was one of the 2 standard rtes used to get to runway 23R. The clearance was read back by the first officer and we taxied with me at the nosewheel tiller and brakes. When exiting the ramp onto runway 9L, I and the observer pilot noticed a taxi/landing light at the other end of this runway. ATIS said runway 23R/left were the runways in use. Regardless, it is common practice at willow run to use all runways to expedite the flow of traffic. I was aware of this, yet continued on runway 9L assuming the traffic was awaiting IFR release for runway 23L or right. We checked in with tower frequency approximately 1/3 down runway 9L. The controller immediately tried to cancel the aircraft's (beech bonanza, or baron, I believe) takeoff clearance. The aircraft was already airborne and passed well above us, 200 ft or more. After our departure on runway 23R, I asked the controller if we had misunderstood the taxi instructions. He said no and apologized sincerely. Suggestions: anti-collision strobes on when taxiing on any runway, check in with tower when approaching your runway but taxiing on another runway, advise in the ATIS all of the runways that may be in use, have aircraft from the east ramp awaiting IFR release for runways 23R/left hold short of runway 27R.

Title: ATX RWY INCURSION HAD LTSS FROM ACFT TKOF. SYS ERROR.
