Narrative:

Crew received a pre departure clearance (pre-departure clearance) from our gate agent. It called for a newark 4 departure. Runway in use was runway 22R. The SID calls for an altitude of 5000 ft. Climbing through 3000 ft, we checked in and were told to maintain 2500 ft. He then changed it to 3500 ft when he saw us going through 3000 ft. Later we reviewed our pre departure clearance and found that it had an amendment to maintain 2500 ft. This is highly unusual. I have never in 5 yrs of using this airport experienced them to deviate from the normal SID. I feel the tower when clearing us for takeoff should have made a verbal confirmation as to the altitude change. We just missed the amendment. There was not a traffic conflict that we were aware of.

Title: ALTDEV ALT OVERSHOT IN CLB. PRE DEP CLRNC (PDC) INVOLVED.

Narrative: CREW RECEIVED A PDC (PRE-DEP CLRNC) FROM OUR GATE AGENT. IT CALLED FOR A NEWARK 4 DEP. RWY IN USE WAS RWY 22R. THE SID CALLS FOR AN ALT OF 5000 FT. CLBING THROUGH 3000 FT, WE CHKED IN AND WERE TOLD TO MAINTAIN 2500 FT. HE THEN CHANGED IT TO 3500 FT WHEN HE SAW US GOING THROUGH 3000 FT. LATER WE REVIEWED OUR PDC AND FOUND THAT IT HAD AN AMENDMENT TO MAINTAIN 2500 FT. THIS IS HIGHLY UNUSUAL. I HAVE NEVER IN 5 YRS OF USING THIS ARPT EXPERIENCED THEM TO DEVIATE FROM THE NORMAL SID. I FEEL THE TWR WHEN CLRING US FOR TKOF SHOULD HAVE MADE A VERBAL CONFIRMATION AS TO THE ALT CHANGE. WE JUST MISSED THE AMENDMENT. THERE WAS NOT A TFC CONFLICT THAT WE WERE AWARE OF.
