Narrative:
I was working the arrival departure sector at acy and had military X, a flight of 2 fgts, inbound from W107. As is usual during IFR WX, the lead asked to be split from his wingman and worked in individually on the ILS 13 approach. I split the aircraft and worked them normally until reaching final. As being the WX was IFR and the LOA between military and acy tower stipulates the aircraft remain on a single frequency until they land, I requested, from acy local controller, landing clearance and arresting cable status (raised/lowered). He issued landing clearance for military X at which time I requested low approach clearance for military Y, which was pre-coordinated and also standard during IFR WX. Local control approved the low approach again. Aircraft was handled normally until 1 mi final at 500 MSL when local control advised that air carrier Z commuter was 'rolling.' I immediately told military Y to 'go around' and to climb and maintain 2000 ft and turn right heading 220 degrees. At this time, I saw military Y's altitude over the runway at 200 ft. At this point I notified supervisor of an operational error that resulted in a loss of separation.

Title: MIL Y HAD LTSS FROM ACR Z. SYS ERROR.
Narrative: I WAS WORKING THE ARR DEP SECTOR AT ACY AND HAD MIL X, A FLT OF 2 FGTS, INBOUND FROM W107. AS IS USUAL DURING IFR WX, THE LEAD ASKED TO BE SPLIT FROM HIS WINGMAN AND WORKED IN INDIVIDUALLY ON THE ILS 13 APCH. I SPLIT THE ACFT AND WORKED THEM NORMALLY UNTIL REACHING FINAL. AS BEING THE WX WAS IFR AND THE LOA BTWN MIL AND ACY TWR STIPULATES THE ACFT REMAIN ON A SINGLE FREQ UNTIL THEY LAND, I REQUESTED, FROM ACY LCL CTLR, LNDG CLRNC AND ARRESTING CABLE STATUS (RAISED/LOWERED). HE ISSUED LNDG CLRNC FOR MIL X AT WHICH TIME I REQUESTED LOW APCH CLRNC FOR MIL Y, WHICH WAS PRE-COORDINATED AND ALSO STANDARD DURING IFR WX. LCL CTL APPROVED THE LOW APCH AGAIN. ACFT WAS HANDLED NORMALLY UNTIL 1 MI FINAL AT 500 MSL WHEN LCL CTL ADVISED THAT ACR Z COMMUTER WAS 'ROLLING.' I IMMEDIATELY TOLD MIL Y TO 'GAR' AND TO CLB AND MAINTAIN 2000 FT AND TURN R HDG 220 DEGS. AT THIS TIME, I SAW MIL Y'S ALT OVER THE RWY AT 200 FT. AT THIS POINT I NOTIFIED SUPVR OF AN OPERROR THAT RESULTED IN A LOSS OF SEPARATION.
