Narrative:

Small transport X was taxied into position to hold on runway 4 for an intersection departure. Ground control approved the runway 4 departure with local control because runway 4 was an inactive runway. Air carrier Y was finishing its landing rollout on runway 29R. Runways 29R and 4 intersect. After air carrier Y rolled through the intersection of runway 4 local control cleared small transport X for takeoff. Air carrier Y called ground control after exiting runway 29R. Ground control instructed the air carrier Y to taxi to its gate. The routing required the air carrier Y to cross runway 4. Air carrier Y observed small transport X departing runway 4 and stopped a short distance onto the runway. Small transport X was airborne about 2000 ft prior to air carrier Y's position and climbed out near air carrier Y. Elapsed time from when small transport X was cleared for takeoff until he became airborne was 46 seconds -- small transport X had delayed his takeoff about 30 seconds without advising ATC. Ground control had planned for small transport X to not be a factor when air carrier Y approach runway 4 on his way to the gate. This was based on the distance air carrier X had to taxi to get to runway 4 and the amount of time that had passed since the small transport X had been cleared for takeoff.
