Air carrier X departed roc climbing to 10000'. Navy Y was on overflt at 6000', syr, V2, roc, V119, elz, (this is not a normal route of flight). The pilot of air carrier X never checked in, although local control, switched him at 20. I initiated the first call and the pilot responded by saying he was leaving 5300'. I turned aircraft Y left to 090 degree to ensure sep. I should have told local control to have air carrier X maintain 5000' before he departed, and the pilot should have checked in on his own, much sooner.

Narrative: ACR X DEPARTED ROC CLBING TO 10000'. NAVY Y WAS ON OVERFLT AT 6000', SYR, V2, ROC, V119, ELZ, (THIS IS NOT A NORMAL ROUTE OF FLT). I SHOULD HAVE TOLD LC TO HAVE ACR X MAINTAIN 5000' BEFORE HE DEPARTED, AND THE PLT SHOULD HAVE CHKED IN ON HIS OWN, MUCH SOONER.
