Narrative:

Fighter jet Y; who was on the UHF frequency was told to line up and wait on runway xxr. Fighter jet Y said roger. I then gave another aircraft a frequency change and then there was noise on the frequency as if more than one aircraft or vehicle was trying to transmit. I did a scan and cleared fighter jet Y for take off runway xxr and gave him a frequency change all at once. Air carrier X; citation; then said they were over the hold line at the intersection of runway xxr and taxiway E4; which is 2955 ft from the approach end. I told fighter jet Y to; 'cancel take off; hold in position;' but because of the frequency change; which is required from the 7110.65; fighter jet Y did not hear me. At this point it was too late to activate the emergency frequencies and the citation had turned and was on the other side of the hold line. The citation never entered the runway surface. Air carrier X did say he thought the line up and wait was for him.
