Narrative:

[A] PA30 requested reposition on the airport. I instructed [the] PA30 to taxi via charlie; hold short runway 13. [The] PA30 read back the hold instructions. [The] PA30 then informed me that 'PA30 is crossing runway 13'. I did not issue [the] PA30 a crossing clearance. I acknowledged [the] PA30 and informed [him] that the instructions were to hold at runway 13; however; since the aircraft at this point had proceeded onto the runway 13; continue to the ramp.after waiting a few minutes for the flm on duty to finish a non-work related conversation with a visitor; I informed the flm of what had happened and was informed by the flm that it was a 'non-event.' upon review by the atm; I was informed that a pilot deviation had occurred. Runway 13 was under my control for the whole period of time. By that I mean ground control was authorized to taxi on runway 13 without coordination from local control.the FAA at ZZZ is in the process of enacting a new taxi order that was not negotiated with the union or the employees. The order states that ground control shall issue a hold short instruction to any aircraft or vehicle that has to cross a runway; regardless if the runway active; under the control of ground control; or if its closed prior to issuing a crossing clearance.' upon review of the tape; my reaction to the aircraft was first I acknowledged the transmission and after a few seconds I informed the aircraft to continue to the ramp. I never instructed the aircraft to stop. The danger with the procedure that is now; a transmissions that should send up alerts to controllers is not because there will be no loss of separation. I was going to issue the crossing clearance and the pilot informed me he was crossing and my reaction was to pause and question whether I should stop him just for the purpose of 'teaching him a lesson;' or let him continue crossing the runway. This is the reason that the flm first considered it a 'non-event' at first; the runway belonged to me (ground control) and I could taxi on it as much as I needed to. The danger I feel is if that runway is active; there is no room for ground control to ponder this situation. The aircraft should be stopped immediately prior to entering the runway if at all possible. The FAA at ZZZ is putting in place a procedure without considering the type of effects that this procedure may have.
