Narrative:
At approximately XA30Z I cleared large transport X to taxi into position and hold on runway 31. Shortly thereafter I advised large transport X 'to be ready to go' after traffic on short final runway 2L. At approximately XA31Z I cleared large transport X, 'for takeoff west/O delay,' traffic on 1 1/2 mi final runway 2L. Large transport X did not clear the intersection of runway 2L prior to medium large transport Y crossing the landing threshold.
