Narrative:

We were being vectored from the southeast to runway 31L ILS. The FMA on the autoplt captured the localizer while we were still full scale deflection on the CDI. The autoplt then turned to the right causing us to be perpendicular to the approach course. The first officer quickly disengaged the autoplt and turned us back on course. In the process we flew through the course and rejoined from the north. The first officer hand flew the approach and at approximately 1000 ft the CDI went full scale right. As we executed a missed approach, I saw the runway way off to our right. On the missed, ATC (tower) told us to climb to 2000 ft and go direct to canarsie, which was not on our approach plate, therefore, there was a delay before we could tune and turn to the VOR. Once on the ground, maintenance cleared us for a one-time ferry permit back to ZZZ. While en route to ZZZ at FL310, we received a flaps fail caution message. After running the QRH, we declared an emergency and diverted to day due to WX in ZZZ. We landed uneventfully.

AS WE EXECUTED A MISSED APCH, I SAW THE RWY WAY OFF TO OUR R. ON THE MISSED, ATC (TWR) TOLD US TO CLB TO 2000 FT AND GO DIRECT TO CANARSIE, WHICH WAS NOT ON OUR APCH PLATE, THEREFORE, THERE WAS A DELAY BEFORE WE COULD TUNE AND TURN TO THE VOR. ONCE ON THE GND, MAINT CLRED US FOR A ONE-TIME FERRY PERMIT BACK TO ZZZ. WHILE ENRTE TO ZZZ AT FL310, WE RECEIVED A FLAPS FAIL CAUTION MESSAGE.
