Narrative:

ATC clearance via pre departure clearance - caf, J20, orl, J53 dunkn... Spa 021008... Hvq, J85, djb. Just north of orlando, we were cleared direct cecil on course. We assumed the controller meant direct crg on course, as filed. A few mins later, jax center asked us if we were proceeding direct cecil. We notified jax center that we were direct cecil, the first point on our flight plan after crg. Jax center cleared us direct dunkn, flight plan route. On the way to dunkn, atlanta center asked us our filed route. We were then cleared direct irq, J85, djb, fpr. Atlanta center told us that they showed us on a different route than we were proceeding.
