Event: captain taxiing aircraft on taxiway a to runway 12R. Ground control changes clearance to 'taxi to runway 12L via runway 6, hold short of runway 12R.' first officer reads back clearance to ground control. First officer is heads-down reprogramming runway and v-spds in FMS. Approaching runway 12R, captain checks runway 12R hold short clearance with ground control. Ground advises flight to hold short. After runway 12R arrival lands, ground clears flight to cross runway 12R. Once past runway 12R, first officer heads-down again, finalizing FMS changes and flight switches to tower frequency. As first officer looks up, both captain and first officer realize their aircraft is rapidly approaching the runway 12L hold short line on runway 6 without further clearance. Captain aggressively applies brakes and aircraft comes to a stop with nose over the hold short line. No conflicts. Tower then clears flight into position and hold on runway 12L, followed by takeoff clearance. Factors: maintenance delay at gate with MEL operational restrs for flight to consider and brief prior to takeoff. First officer heads-down due to runway change -- FMS. Less-than-ideal runway/taxiway layout at field. Captain eager for departure to make up time. Prevention: cautious taxiing, especially near runways. First officer's watch taxi progress diligently, especially when cleared to 'hold short.' when crew finds itself in a hurry, slow down and xchk actions of both crew members.
