Narrative:

Original flight plan route correctly entered in FMC. When pre departure clearance received, revised segment said SFO8-sfo-lin J84 MVA. Copilot put revised segment in FMC unknowing the J84 dta route dropped out. At altitude, center said we were south of course. This was true. The 'J84 dta' dropped out so we were going MVA direct jnc. Must check route carefully.
