Narrative:
We were on a routine IFR flight from san jose to lincoln, ca. I had filed the sunol 4 departure with sacramento transition. (The copilot was aware of this). The copilot received the clearance and we departed. There was no mention that we were not cleared as filed. About 5 mi north of sunol intersection stockton approach asked what our assigned route was. The copilot read back our normal clearance. As he was doing so I noticed that he had written down that after sunol we were to go to manteca and then sacramento. Since the controller gave us a vector and didn't seem too concerned I did not bother to explain what had happened. The copilot and I discussed what had happened and we share the responsibility for the error. In the future I will always ask what our clearance is.
