Narrative:

Took off 94 (runway just changed, still landing 27R) and stayed at 6000 MSL long time. Deviating thunderstorms but took a severe jolt which turned electronic bay light on. Cabin pressure ok, so on radio to company, first officer arguing with captain (myself) to return through WX to base. Captain busy flying, deviating, thinking. Company ok to continue since cabin pressure ok. First officer wants to return to base. So ok to continue. Captain wants deviation and higher. Finally gets higher to FL130 (transition altitude 6000 ft). Climb to FL130. In clear but no altimeters set to 29.92. At FL130 for quite some time before departure controller states we're off our altitude. Altimeters reset to 29.92 from approximately 29.40 (deep low over airport). Continue to destination.
