Narrative:

Commuter small transport contacted bos gate hold on frequency 134.05 for taxi clearance. Bos gate advised us to monitor ground control on 121.90 for taxi instructions. Ground control cleared us to taxi to 9 via the outer, sierra 1, hold short of 4L abeam the firehouse. We proceeded as instructed after the PNF read back the taxi clearance. Approaching the firehouse, ground control amended the clearance requesting us to cross 4L and monitor 128.80 on the 'other side.' we visually cleared 4L left and right and proceeded across it and switched to 128.80, holding short of 9 on sierra 1. After acknowledging us, the controller on 128.80 asked if we were coming back into bos today. PNF replied negative. Controller then requested that we contact bos tower supervisor upon landing at our destination. He read the phone #. We copied and complied whereas they alleged we crossed an active runway west/O ATC clearance. Callback conversation with reporter revealed the following: reporter states captain called bos and was told that crew had crossed runway west/O permission. Captain asked to hear tapes, but told had to go through a different facility to obtain. Chief pilot has talked with supervisor and flight crew has heard nothing more. Reporter states the procedures at bos are horrendous. One has to switch to tower when crossing a runway, then back to ground on the other side. There are 2 separate frequencys for parallel runways. Makes everything more difficult than it needs to be.

AFTER ACKNOWLEDGING US, THE CTLR ON 128.80 ASKED IF WE WERE COMING BACK INTO BOS TODAY. PNF REPLIED NEGATIVE. CTLR THEN REQUESTED THAT WE CONTACT BOS TWR SUPVR UPON LNDG AT OUR DEST. HE READ THE PHONE #. WE COPIED AND COMPLIED WHEREAS THEY ALLEGED WE CROSSED AN ACTIVE RWY W/O ATC CLRNC. CALLBACK CONVERSATION WITH RPTR REVEALED THE FOLLOWING: RPTR STATES CAPT CALLED BOS AND WAS TOLD THAT CREW HAD CROSSED RWY W/O PERMISSION. CAPT ASKED TO HEAR TAPES, BUT TOLD HAD TO GO THROUGH A DIFFERENT FAC TO OBTAIN. CHIEF PLT HAS TALKED WITH SUPVR AND FLT CREW HAS HEARD NOTHING MORE. RPTR STATES THE PROCS AT BOS ARE HORRENDOUS. ONE HAS TO SWITCH TO TWR WHEN XING A RWY, THEN BACK TO GND ON THE OTHER SIDE. THERE ARE 2 SEPARATE FREQS FOR PARALLEL RWYS. MAKES EVERYTHING MORE DIFFICULT THAN IT NEEDS TO BE.
