Narrative:
[The] excel's honeywell FMS waypoints [were] disappearing. During preflight; all the waypoints past the SID disappeared from the FMS flight plan when a new runway was entered. Flight in this aircraft's database was planned: runway 6 TEB6 to parke J6...download. However; runway 6; TEB6; and the destination's STAR were reloaded from FMS database during preflight. After start and after taxi began; runway 1 was assigned. When the new runway was entered; all the waypoints past the SID disappeared. This has been the fourth occurrence and I have been told other crew are seeing this issue; too.
