Narrative:
The pms was not deactivated on an engine change with intermixed engines. The maintenance manual; the company paperwork (X procedure and Y procedure) do not agree on if it should be inoperative'ed or which beakers to collar. I don't believe the pms caused the shutdown of the engine; but brought the improper deactivation of the pms to the attention of the FAA. I think the company's paperwork must be updated to follow the maintenance manual.
