Narrative:

We were flying a part 91 trip on a part 135 flight. After landing at ewr, we had a flap miscompare with the stabilizer when we retracted the flaps. Our specific problem was not listed in the MEL and we made the decision to fly to hto -- an 85 mi leg -- with flaps at 20 degrees. For landing we had the flaps and stabilizer matched and no messages. The WX was perfect, the fuel load was light and the airplane flew as normal. We elected to move the airplane back to hpn -- an 80 mi leg -- for maintenance and to pick up another trip. It was the end of a very long night and I should have stopped at ewr for maintenance. I made the wrong decision. I know I should have canceled at ewr. When I got to hpn, our maintenance supervisor had a crew to fix the problem and being stressed and tired, I didn't make a logbook entry -- one more mistake. Supplemental information from acn 625391: I challenged the PIC on this situation because the next airport (hto) had a runway length of only 4255 ft. I should have challenged the situation further, but I am a contract pilot with this company and less than 100 hours in type, so I reluctantly went along with the PIC.
