Narrative:

I was about to depart sgj. I had received my IFR clearance to pfn and was told by ground control to taxi to runway 31. When I arrived at the end of the taxiway that paralleled runway 31, I contacted the tower controller and advised that I was ready for takeoff on runway 31. He cleared me for takeoff, but he said that I had crossed a hold short line. I did not realize this, for the hold short line was actually over 1000 ft down the runway. Furthermore, I was cleared to taxi to runway 31, not to an intersection of runway 31. Therefore, I went to the end of the runway to take off. The hold short line is at an odd position, and it does not make any sense to me that it is there.
