Narrative:

While flying ffu 5 departure from slc, the FMS dropped a portion of our routing and we ended up right of course. Flight planned slc mlf J107 hec kayoh 4 sna. Cleared ffu 5 mlf as filed. During reprogramming of FMS and 'clean-up' after modifying the route page in the FMS part of the departure was dropped and we ended up going ffu direct mlf. Center asked about our routing then cleared us direct mlf. No conflict was observed or reported. I believe my mistake occurred when I performed the clean-up procedure on the route page instead of the legs page. This would cause the transition portion of the departure to be dropped from the route.
