Narrative:

Misapplication of MEL item. Flight took off 20.2 pounds overweight due to a method B penalty that was not applied (approximately 25.0 penalty), B757 MEL item 'gear retraction braking inoperative.' I thought the computer generated ATOG included the method B performance and runway limit penalties. After the flight took off, the first officer questioned me about the weight penalty out of gua. It's then when I ran the numbers manually that I noticed the computer did not apply the method B penalty. I notified the dispatch shift manager of the computing error and steps were taken to program the method B performance and runway limit penalties into the computer generator ATOG program.
