Narrative:

While on the ground at cak we received our clearance to yng. Final cruise altitude was 3000 ft clearance, yet we were filed for 4000 ft. The first officer, who had flown this trip many times put in 4000 ft in the altitude select window which is what we had filed for. Yet, we were only cleared to 3000 ft. I (captain) was flying the plane and climbed to 4000 ft because that is what I saw in the altitude window, yet we were only cleared to 3000 ft. We were off altitude by 1000 ft. I blame myself for not catching the error and the first officer for not selecting the correct altitude in the altitude hold window.
