Narrative:

Air carrier X had been cleared ILS runway 29L. Glass cockpit and ILS was configured. Approach cleared us ILS runway 29R. Cockpit/frequencys reconfigured. We were cleared to 6000 ft. During the descent, we were cleared to 4000 ft. We were descending through 4500 ft MSL, approach called to strongly 'reassign' 5000 ft MSL. We pulled up, hitting 4300 ft MSL before climbing back to 5000 ft. Approach control called X as traffic to air carrier Y at 4000 ft on final to runway 29L. He called us visual with ceiling at 4700-4800 ft we saw him as we descended and lost him again when we climbed up to 5000 ft. Approach controller confused us and assigned us 4000 ft instead of 5000 ft -- or -- the runway 29L altitude instead of runway 29R altitude.
