Narrative:

On arrival at aircraft 40 mins before departure we set navigation equipment for EAGUL2.eagul SID to sjn VOR as per company flight plan. About 3 mins before departure the pre departure clearance was delivered to cockpit. During 'chaos of departure' a quick check of the pre departure clearance 'confirmed' the routing over sjn VOR. As we tracked outbound on the 034 radial of pxr VOR, ATC asked which SID we had been given. We replied the EAGUL2.eagul. They replied 'you should have been given the SJN1.sjn SID (054 radial pxr), proceed direct to sjn-flight plan route.' after the 'dust' had settled, we checked and the pre departure clearance not the same as the company generated flight plan! Factors: SJN1.sjn SID new and effective this date jun/xx/94 and not yet in company computer. The sjn VOR appeared on both sids. The pre departure clearance is placed on the forward pedestal area forward of the throttles in view of both pilots. However, in reviewing this matter I (the captain) realized that the speed brake handle blocked my view of the 'SJN1.sjn' portion of the pre departure clearance print out and all I had seen was sjn and erroneously assumed pre departure clearance and flight plan were the same.
