Narrative:
A flight school operates a large training facility from our airport. They use small aircraft's for their first phase student training. It was one of their aircraft involved. Occurrence as follows: small aircraft X was issued clearance to taxi into position and 'hold' runway 4 and was advised that medium large transport Y traffic was departing runway 9R. I observed that the small aircraft X appeared to be following instructions, so I returned my attention to the jet on departure roll. When I scanned back, I observed the small aircraft X was airborne on an intersecting flight path with the medium large transport Y. I exchanged traffic and issued instructions to alleviate the situation.
