Narrative:

ZAB passed us an inbound of small aircraft X EST drake VOR at xx:33Z for a visibility from the west. At xx:33Z, small aircraft X called inbound requesting a left downwind entry allowing him to lose some altitude. I told small aircraft X to report over the airport at or above 6500' MSL (field elevation prc is 5042') and expect to circle east for the left down for runway 21. Then air carrier Y was cleared for takeoff (departure runway 21). At xx:34Z, air carrier Y was approximately 1/4 mi off the departure end, 800' AGL when the captain asked what the small aircraft was instructed to do. After I told him, air carrier Y said they had to climb to avoid the small aircraft and missed him by 200'. ZAB held small aircraft X on their frequency until he was well inside the prc air traffic area. Small aircraft X cancelled his IFR to call us (prc tower). That still does not explain why he was approximately 600' AGL flying through the upwind, especially when he was instructed to report over the airport at or above 6500' (approximately 1500' AGL). We run 1000 plus operations a day at prc and need radar.

AT XX:34Z, ACR Y WAS APPROX 1/4 MI OFF THE DEP END, 800' AGL WHEN THE CAPT ASKED WHAT THE SMA WAS INSTRUCTED TO DO. AFTER I TOLD HIM, ACR Y SAID THEY HAD TO CLB TO AVOID THE SMA AND MISSED HIM BY 200'. ZAB HELD SMA X ON THEIR FREQ UNTIL HE WAS WELL INSIDE THE PRC ATA. SMA X CANCELLED HIS IFR TO CALL US (PRC TWR). THAT STILL DOES NOT EXPLAIN WHY HE WAS APPROX 600' AGL FLYING THROUGH THE UPWIND, ESPECIALLY WHEN HE WAS INSTRUCTED TO RPT OVER THE ARPT AT OR ABOVE 6500' (APPROX 1500' AGL).
