Narrative:

Well rested with a squared away first officer (first solid month on the line - first time in bos). Day VMC and surprisingly; boston ground freq relatively uncongested. Captain's leg; normal preflight; briefing and programming proposed departure runway (ATIS - 22R) in FMC. Upon first call to boston; both crewmembers wrote down clearance... '22L; taxi K; B; C cross 4L; hold short 4R'. Confirmed with both crewmembers the proper taxi instructions prior to brake release. Captain was skeptical to have clearance to cross active runway 4L that far from the crossing intersection in a busy airport such as bos. That coupled with runway change protocol with new first officer (first officer); captain deliberately slowed the pace of the cockpit; taxiing at 10 knots on assigned route. First officer still heads down crosschecking the runway change procedure as we approached the right turn on C with clearance to cross 4L. Each taxiing turn was verbally prefaced by captain... 'Left clear; left turn B' for shared mental model and to keep busy first officer in the crosscheck. Approaching C; captain looked north on 22R in advance of crossing active runway. An aircraft (rj size) was in position. Commencing right turn from B to C; captain looked again preparing to call 'clear left; cleared across active' and the aircraft on runway was on the roll crossing F intersection; accelerating. Captain firmly applied brakes and stopped aircraft prior to the hold short line. At about the same time; bos ground transmit (with conviction!) 'aircraft X stop;stop; stop.' fortunately; we were able to hold short. Bos asked if we could make a left on B and continue taxi to 22R (B; north; cleared across 15R hold short 15L). We took our time again confirming and completing checklists so as not be involved in another (near) runway incursion and be properly configured for takeoff.keep attention to detail with ATC. First time in 35 years of aviation was cleared across an active runway with a jet on the roll. Glad our procedures captured their error.
